No, you can't bridge the outputs. Attempting to do so it likely to
result in damage,

I also want to get a Alpine SWR-1241D Type R 12" subwoofer in the boot
powered by a Alpine MRD-M300 Digital Amplifier. I am not getting 6x9's
but does this setup sound ok


It's really going to depend on what car it's fitted into, and how well
(ie. whether speaker positions are well damped, etc), but you should
get pretty good results. The only thing you may find is that, because
you're using relatively small 13cm drivers, they may not produce
enough output to compete with the sub. That's probably going to be
limited more by the actual speaker size than the head unit's output
though.
