6x9s are generally designed to work in an large volume enclosure
(ie.something the size of a typical car boot) so doing this will
probably have a negative effect, as you're further reducing the size
of an already smaller than normal mounting enclosure.
You will almost certainly benefit though from applying a decent amount
of soundproofing material (ie. dynamat or similar) around the speaker
mounting location, and on the back of the outer door skin. This should
remove a lot of resonance from the panels, which will help improve the
sound quality.
